Sundeep Jora was Nepal's top scorer with 34 runs, while Rohit Paudel remained unbeaten on 33. Captain Dipendra Singh Airee contributed 15 runs.
Earlier, Afghanistan scored 102 for seven wickets in their allotted 20 overs after being put in to bat. Faizal Khan Ahmadzai and Najibullah Zadran scored 30 runs each, while Nangeyalia Kharote remained unbeaten on 17.
For Nepal, Kushal Bhurtel took four wickets and Lalit Rajbanshi claimed three wickets.
Nepal are placed in Group A alongside Afghanistan and hosts Japan. Nepal's next scheduled group-stage match is against Japan.
